How to save the game GB or NES or GBA on the SuperCard CF? So that it can be reloaded later?

For GB and NES, you might want to ask on the popular emulators' official support forum, which is located on Pocket Heaven.
By "save the game GBA", are you talking about saving the GBA game program (what VisualBoyAdvance calls stuff.gba), or the saved progress within a game (stuff.sav)?

I mean the save-file for the game (you save the progress in stuff.sav)

Have you tried asking on SuperCard-specific forums? You may want to search for a method called "quick power cycle".
(Moving to GBA Flash Equipment because you mention nothing related to DS mode.)

Sorry if I am misunderstanding,
but the standard save sequence is L+R+select+A for normal save and L+R+select+B for real time save.

Only if you've used the SuperCard software to patch the programs. Which GBA programs are you trying to use? (Support for GB and NES emulators, again, is at Pocket Heaven.)
