Would there even be a chance that a ds save can be exploited to run flashme using the AR Duo?

I don't think so.

A lot of DS games even encrypt their saves.

But all popular DS games can be dumped, and their save scrambling code can be debugged. The biggest thing blocking SaveMe is lack of interest.

it's impossible unless datel make a rewritable NDS cardtridge that uses a CF or SC. Then save the game to the media card and run flashme.exe on your ds. But one thing is that Ninjapass is allready out to run ethir homebrew code from the flashcart itself or if you get the flashcart with 512 mb on it. The ninjapass with 512 mb on it is a NDS.duc file or anything else. Plus one, it probally could be used for backing up on the AR duo with pins 4 and 5 soldered. And be able to write over file with a hex editor and rewrite another games variables which can take a long time.
