is there a way to make my m3 simply boot a homebrew app on startup if so how would i do it

It runs _DS_MENU.DAT (encrypted .nds file) on startup and the official _DS_MENU.DAT will autoboot default.nds (if it exists).
You can replace _DS_MENU.DAT with your own homebrew by using r4crypt.

Holy crap, I had no idea r4crypt existed! So I can replace the R4's menu with this? I want something more touch driven so my two year old can use it.

Yes, you can replace the menu, though you'll need to make sure the replacement itself is capable of booting whatever files you may need.
On a somewhat related note, I've heard of some users using r4crypt in order for the FlashMe failsafe code to work by making FlashMe the first thing the R4 loads upon bootup, allowing them to recover their bricked DS firmwares. Useful program.

The R4 and M3 Simply also auto-boot "default.nds" in root on start...even though it still shows the menu for a split second.

I can not get this to work at all. My default.nds file does not auto-run. Any ideas?

Make sure the "default.nds" is in the root of the card

It is, that's what I don't understand.
...
Apparently there's a difference between transferring a file called default.nds to the card, and using DS Organize to rename an existing file to default.nds. When I upload a file already called default.nds it works fine.
