... and Commodore was using cracked software to demonstrate their own classic games ^_^ They needed an emulator to play their game, and the only working version they could attain was cracked, and it even had it written on the title screen ^_^

I can't remember where but I seem to remember reading something about Sega using at least some of the sourcecode from genesis homebrew emulators for their rereleases on PS2/Xbox live. Apparently graphical glitches being exactly the same and stuff like that.

Some NES games "ported" to GBA used a public-domain emulator, I heard a while ago. A lot of people were complaining that the author of the emulator should sue, apparently not understanding what it means to be in the public domain. :-p They even made Gameshark codes to change the options, such as enabling speedhacks.
