Got me a 3DS the other day and trying all the stuff out. I secretly hope I'll be able to tranfser the Sudoku(hax) DSiWare over and it magically work. Wishful thinking, I know...

No, that will not work. Once eShop is released in May, dsiware would be transferred by transferring the ticket, and downloading the title on 3DS strait from NUS. There's some dsiware transfer tool on DSi Shop(not available until May update of course) that would need downloaded on DSi to transfer to 3DS, I'm assuming that does the savedata transfer at least.
Since 3DS would download the latest title from NUS, it would grab the patched Sudoku.(sudokuhax is dead for that version)

That's too bad, but makes sense. I was hoping to finally do away with flashcarts, microsds, and microsd read/writers. For a brief moment things were great... I had just my USB SD card in the DSi: portable devkitPro install to code AND run homebrew, bootable live linux, etc.

Oh well.
