...to communicate the PC with a running GBA application and vice versa? What SIO mode should I use? Thanks in advance.

Hello,

As of today, I don't know any application that allow you to do that. It requires knowing how the GBA accesses the EZ-USB chip inside the F2A cable to communicate.
Your best bet is to disassemble the multiboot image of the F2A that is loaded on the GBA when the cart is flashed in order to figure out such information.
