I would like to use the default lnkscript and crtls that come with devkitadv, but the only details i can find about enabling interrupts uses jeff's ctrl files, any way around this? Also is jeff's the only ones that allow me to use the IntrTable array?

In DevKit Advance R5 beta 3, I use the low-level method of setting up interrupts on the GBA, that is, a monolithic ISR that doesn't use the IntrTable array.
